Haha this really made me laugh. The time traveling theory is an interesting take on things although not what I have had in mind. I won't pretend to think my own assumptions are correct as this show could still go in a ton of directions but I am working under a few assumptions at the moment. Some of these may be far fetched and I am not really keeping up with most of the speculation other people are making but here it is.(keep in mind I have not watched episode 7 as of posting this.)
1. Kyubei does not actually make magical girls he finds them and turns them into soul gems so that they can more easily collect witch seeds for him.
2. Madoka will become a magical girl at some point but that does not mean she will ever make a contract.
3. Homura did not necessarily make a contract to become a magical girl rather someone else could have wished her into being one.
4. Kyubei is actually an incredibly powerful witch that or he works for one.(he looks like one.. I could be wrong but this seems obvious to me.)
5. Kyubei has the girls cleans their own soul gems not to power them but to add their darkness to him and make himself stronger.
6. Homura knows that Kyubei is a witch and has some motive for protecting Madoka and her friend despite hating the existence of what I will call soul gem girls.
7. We have not seen Homura's soul gem and don't know if she has one at all.
8. The enemy that Homura is hunting was (or possibly still is) at one point a magical girl.
So yeah those are the hints I have been trying to piece together and I think I need more episodes before anything becomes clear.

I am actually beginning to think that Kyubey is actually 100% not evil now, just well, they do not understand human values, much like Death in the DiscWorld novels. He's doing a job.
That isn't to say, whoever gave him the job isn't evil though.
Also, I'm almost certain that Witches, or at least Some Witches, are dead Mahou Shoujo. Homura refered to them as prey, when it looked like Sayaka was going to lose her fight.
A new thing that occurred to me that supports my theories:
The timeloop wish is Homura's Backup plan.
First she was trying to kill Kyubey. But now she doesn't make any move on it at all. Why? Kyubey is now necessary to her plans. Her first plan was to kill Kyubey and prevent Madoka from ever discoverying the world of Mahou Shoujo, full stop. Her Plan B is now to defeat the big bad monster by herself, but she will take Madoka with her when she does this, for her Plan C: she throws Madoka her Soul Gem, and gets Madoka to make the Timeloop wish. Madoka then goes back, becomes Homura. Homura then assumes her original body, Madoka. And apparently, Madoka would be an Even more powerful Mahou Shoujo, remember?
Proof? The Transformation sequence in the Opening. That's Homura's Soul making Madoka's Body into a Mahou Shoujo!

Hrmm I am pretty sure the Prey Homura was referring to was the witch Sakaya was fighting. That was my take anyway. But I do expect that magical girls can "break".
Homura did say that Kyubei has different values but that doesn't mean he is not a witch or possibly the next step beyond a witch. We really don't know what Homura's motivation for killing this thing that is coming to the town is. It is worth pointing out that Homura seems uninterested in hunting the witches herself and has only done so to save Madoka from making a wish. Perhaps she could care less if they are evil?
I will admit though that 90% of the reason I think Kyubei is a witch is because he looks similar to the witch that killed Mami. I think the comparison is intentional however and could have been done that way for the sake of being misleading. At this point I would say the biggest variables to figuring out the rest of the plot are Madoka's wish(if she makes one) Homura's motivation and Kyubei's purpose. It is also possible Kyubei will not develop any further at all in which case I expect your assumption that he is not evil is correct I think that would leave me disappointed.
I guess it possible that Homura is related to Madoka's wish I just don't see anything at the moment that is hinting at that. Homura could be several things at this point. It could be that she was a resurrected magical girl via a wish. Or that she was created by a wish for the sake of (insert goal here) or she could be as you assume a time traveler. It is also possible that this thing Homura wishes to kill is in fact her own wish or the magical girl/kyubei or similar thing responsible for her existence.
The question does also need to be asked... does Kyubei need a motivation for what he does? He has mentioned that he is doing a job but for who and why? He could obviously care less about human lives.
Judging from the themes and with little to base this on aside from the feeling I get from the things Homura says.. her motivation is atonement for her "sin".
Kyubei is I think it is safe to say not "good".
If Kyubei is evil then I predict he is a witch or something above a witch and his motivation is simply to drive the girls to despair so that he can devour it.
If Kyebei is neutral then I predict his motive is something along the lines of keeping balance. A being who couldn't care less if witches kill people or vice versa as long as they are not strong enough to destroy one side completely. D&D True Neutral.
As for Madoka's wish should she make one... I think it will be a wish for the strength to protect everyone or a My Hime bring everyone back and give us a happily ever after wish.
I could also see Madoka becoming a magical girl of her own accord without Kyubei's help and without making any wish at all. It would play to the theme we saw so strongly in episode 7.

Your argument, good sir, reminds me of classical arguments set forth in dialogue. I have never seen them presented with such elegance before using modern characters.
